How can I set the origin (zeropoint) in the Gerber output?
If you have drawn your board outline, TARGET will place an enclosing rectangle around it and its lower left coordinate will give the origin. So if you don't have any labels or traces on the left side of the board or underneath the board, all coordinates are positive or in the 1st quadrant of the coordinate system, as the mathematician says.

By the way, the midline of the outline is the edge of the board - so the line width is irrelevant.

The same applies to the output during isolation milling. At most, the fiducial drill holes can have negative Y values, as they are located outside the PCB at the bottom and top.
