How can I get rid of the solder stop varnish over the fiducials?
Fiducials or centering marks are normally covered with solder stop varnish. Unfortunately this makes them worse visible. You can therefore e.g. draw a filled circle into the corresponding solder stop layer exactly on top of the fiducial. This prevents the fiducial from beeing covered. Remember: The solder stop layer is a mask layer. So everything green you see on the screen is not green in the end.

If you need the fiducial for a component, then you can integrate it into the component database including it's solder stop gap.
